I am thinking about simply changing the option-boxes to checkboxes, so you can select both at the same time. That should solve the problem I think.

A folder that you drop may contain both files and (sub)folders. If you enable "folders" then such folders will be added. (It's just like the files/folders in the file browser.)

In your examples, probably the folder you dropped did not contain any folders?

Already done! (You'll get it in the next update)

How Windows handles this has always puzzled me. Although i have not investigated it, I believe it is Windows who decides about it, and not the applications themselves. The same thing happens to me sometimes when working with various applications.

But tell me, where is the FR icon located that you drop the files onto. At least I can test it myself and see if it happens and what can be done.

Either you clear the list using the icon before you switch to explorer, or you don't, and you have the ability to add more items (which is also very useful if you for example want to drop items from different places.)

The limit is around 2000 characters. 10-20 files should be ok I think. If you go past the limit, explorer will give a cryptic error message...

In all of these cases I have made it so that if you try and add a folder you will be asked how to handle this. I think this is exactly what you need!
