The images are inverted because the pdf-exporter program that originally made the document saved the images that way. It is a know fact that pdf-exporters sometimes do weird things to the images. My program only extract the raw images form the document.
At this point I do not have a solution, but the next version of my program will include the ability to rotate images etc before they are extracted. I expect to have it finished in about a month.
