Here are my suggestions:
Create a preset that contains what you need to do. A preset is a collection of rename commands that you can save and then easily run as a single command. With a preset in place you can use it to automate further:
If you right click on the files in Windows Explorer you should see a Flash Renamer menu. Your presets should be on this menu, so you can easily select it and your files will be renamed!
Flash Renamer also has command line support so you can use it from a bat file like you suggested. Again, a preset is used to contain the rename commands that you want to use.
The manual contains more information about how to use presets and the command line switches.
