Sorry for the late reply. A PDF can store images in many different ways, it depends on which program wrote the file. It seems like the images you have are actually store that way, but the pdf-reader processes them in a way that the look correct when you open it.

PDF Extraction Wizard - nice product, easy to use - could there be a color palette selection problem. I've attached a short pdf file with some pics of a sailboat. The background sky color is blue in the pdf, as you'd expect, but the extracted bmp files, the sky is a kind of yellow -
