It sounds like the settings are not being saved. On XP, Flash Renamer stores its settings in the "common appdata" folder (typcally %ALLUSERSPROFILE%\Application Data\RL Vision\Flash Renamer\). All users share these settings. Make sure that the users is allowed to write to that folder. If you are still having problems, try to start Flash Renamer, remove all settings files (except for the script folder), and the close FR again. The files should be re-created, hopefully with proper privileges!
